    I disagree. Often my threads include emails with action items. So I have to label them differently as they move through my workflow process. Having labels always apply to the entire thread would be a problem for me. However, having the option to choose between having the label applied to the individual email or the entire thread would be acceptable. Currently there is an Apply Label action which does not discriminate. Consider replacing it with two (2) Actions: Apply Label to Message or Apply Label to Thread.
